I'm just the same - there are so many parts of those soundtracks that I know I'll never be able to listen to without crying. I know the bit you mean with the tin whistle, that kills me, but even Concerning Hobbits at the start of FOTR gets me going and towards the end of the Prologue, when Bilbo appears, there are a few bars of the hobbits theme - in fact wherever the hobbits theme springs up has that instant effect on me - and the Grey Havens, I always remember the very first time I saw ROTK and the GH music started playing while Gandalf was talking to Pippin about death - it was such a strong reminder of what was about to come that I almost choked up!! And on the extended dvd, when the Fellowship are preparing to leave Rivendell & Gandalf indicates the way to Frodo - the music changes and becomes so sad, I find it heartbreaking. And then there's the end of FOTR, the flute playing as Frodo & Sam are in the boat, & the wonderful dramatic music at the very end, with the drum beats, as they get to the top of the mountain & look over Morder. Oh dear, you've really started me off now - what a ramble - I could go on forever!! And yes - Howard Shore is most definitely a genius :)
